I flew to Indianapolis back in January with my pistol. Same exact thing when leaving Indy Airport. Don't know why different airports operate differently. I however have always had my mags loaded and in a small cloth bag in the gun case with the gun.
The rules say just to have them contained so they are not moving around and not loaded in the gun. It does not require that they are separate from the gun case.
