The version I downloaded last week still cuts off the leading 0 in my signature line, but accepts them in the student input fields. The electronic PDF always cuts my leading 0 too. Since they started accepting them through the web upload form I've quit worrying about it, since the web form accepts my leading 0.
Prior to that, I submitted scanned copies via e-mail along with my full instructor id.
Never an issue.
Also, yes, your instructor number and CHL number are the same I presume this to be the case for all of us, but don't know how it works if you became an instructor prior to getting a CHL. I'm not sure how or why that happens, but apparently it's not unheard of.
